The downside to not having it, is that if you want to flash new firmware, you will need an AVR programmer (which cost a few $ for a basic one). A while ago there was a thread here about the procedure to add a bootloader, and the pros vs cons of having it - bottom line: for most people it is not worth having it.
Since it does not have a bootloader, the connection will not be accepted to flash firmware (the actual firmware is already loading). This is a very basic firmware which allows flashing a new version of compatible firmware to the printer (it delays the start of the actual firmware, checks for a flash connection, if found allows flashing otherwise continue boot the firmware).

The Sailfish manual is a good read for every 3D printer owner, just note that with other firmware there may be a few changes or things that will not work.
